Statistical analysis. The data were analyzed using a one-way ANOV A in SAS ver. 8.0 software. Significancedifferences among the four Allium species were determined using Fisher’s least significant difference test(P ≤ 0.05). Venn diagrams were generated using the “Venn diagram” package, heatmap images were producedusing the “pheatmap” package, and Principal coordinate analysis (PCA) figures were created using the “princomp”program in R (v3.1.2). LefSe and PICRUSt were analyzed using LefSe (https://bitbucket.org/biobakery/biobakery/wiki/lefse) and PICRUSt software (http://huttenhower.sph.harvard.edu/galaxy/), respectively. Pearson’s correlations were used to assess the relationships between gene functions and bacterial communities.
